The Spurs striker nodded a Ben Davies cross past Arsenal keeper Petr Cech for his 23rd goal of the season, handing the Gunners their third consecutive away league defeat.
Kane had headed over the bar with the best chance of a quiet first 45 minutes, while Cech prevented Spurs from extending their lead with stops to deny Kane and Kieran Tripper.
